Mission 3: Getting In Top Shape Again
The Mission 3: Getting In Top Shape Again is the third mission in Deus Ex: Mankind Divided, and the first real mission in the Prague hub area.
As you leave your apartment, Jensen will call up his "doctor" who seems to be having a bit of trouble with the local gangsters, and could probably use your help. Since you are pretty weak without your augs - and Miller will send you off if you aren't in top shape, it's in your best interest to find Vaclav Koller in his bookstore. Note that if you need to, a dealer named Tars buys and sells goods out of the second floor in your apartment complex.

Secret: One floor down from your apartment, look for Apartment 32 with an eviction notice out front, and go inside. Check the floor near the far window to find a false floor panel and reveal a free Praxis Kit.

At the entrance to the courtyard leading to The Time Machine, you'll find Dvali thugs have blocked off the area. Unless you want to cause a scene and start your guns blazing here and now, it may be wiser to find an alternate route.
Going to the police checkpoint nearby will engage you in The Golden Ticket sidequest so instead, you can bypass it either by sneaking past a large box on the right (careful you aren't spotted) or by looking to the left of the checkpoint for a powered down extendable platform you can leap off onto the archway, and clamber over the blockade into an abandoned home - which holds a Square Enix Triangle Code in the corner behind a box, and an eBook on the floor. Check the room for a grate, and hop down to come out overlooking the bookstore, and the swarm of thugs. If you went through the checkpoint, the gate to the bookstore has a level 1 lock (passcode 1984)
Since you've lost some augs and can't tell how the others are doing, a direct assault can be unwise. If you want to remain sneaky, stick to the rooftops and use the archway as cover.
You can also find a manhole near the small stairs that lead to a blocked off sewer where a man is dead holding a 10mm Pistol, and a Pocket Secretary from Koller himself that has the passcode to his delivery entrance storage area: 1984.
Back up top, there is a man out front, with a second man patrolling the street. Going right will lead you to the delivery entrance, but the door has a level security 1 lock (1984), and even if you go through the glass window there are two thugs in the room. If you do enter, mind the level 1 locked laptop, and painkillers on a nearby desk, as well as an eBook stashed near the door. To get to the upstairs floor, enter the bathroom and look for a grate, and take it to a large shaft that goes straight into Koller's office.
However, going left leads to some abandoned scaffolding and entrances to either the first or second floor, just mind the patrolling thugs shooting at the walls. Better yet, you can go past the scaffolding to an abandoned house that has a wall grate that connects to the bookstore. The house contains a few items, like a Multi-tool hidden under a bin in the corner.
More importantly, the back wall is weak, and blasting through it leads to a shaft that holds several weapons and ammo, including both a Tranquilizer Rifle and Battle Rifle, and some high value Neuropozyne.
Since the second floor is where you need to go, and also has three goons, you may want to go down to the first floor where either the receiving room is, or look for a small closet in a corner that links with the grate that leads to Koller's office. Note that one of the tall bookshelfs under the second floor balcony outside of Koller's office has a cardboard box with a Breach Software, Stop Worm Software and Datascan Software on top of the bookshelf - but you may need to clear the area or come back later to get it safely.
Go to Koller's Dungeon
Once inside his office, you'll get a message from him that he's hiding, and will bid you to find his "super secret" red book. Before you do, check out the office to nab an eBook on a desk, and a level 2 locked laptop that you can hack later if you re-upgrade your hacking skills.
Look for a red book on the shelf in a corner to activate a secret elevator, that will take you down into his "dungeon".
As you meet with him, he'll take a look at your augs by putting you under, whereupon a situation...transpires.
After the scene, you'll find two things have happened: You've lost all but the most essential Augmentations, and you've uncovered 7 previously hidden and very experimental augmentation slots. These new augmentations are so experimental that having them turned on will suck all the life out of you just to power them. Koller will show you how they work by asking you to pick one of them to install - it doesn't matter which, as he will reset it later.

Doing so will rocket your system status to 150%, a very unstable state to be in. However, Koller has an idea to remedy this, by disabling one of the augmentations you aren't using. He'll ask you to shut one down, again - it doesn't matter which as this too will be reset, and disable it. Note that doing this after this tutorial will permanently disable your implant and all of its augment skill trees, meaning you'll need to choose wisely in the future...unless you're up for a side quest. If you are, ask Koller about it and he'll offer you Side Mission 4: The Calibrator to get a piece of tech from the boss who runs the goons who were outside.
As you wrap things up, Koller will reset your augs, and give you some Praxis Kits, letting you mess around with a brand new loadout of augs. You might not have as many as you did at the start of the game, but it's better than nothing. You'll also have an new Side Mission to confront David Sarif about your augs, so head home if you want to begin The Mystery Augs mission. Otherwise, it's time to go to work.
Before you leave, be sure to poke around Koller's dungeon for some goods like Neuropozyne, spare parts, hacking software and Breach Software by his laptop, and an eBook by his foldout bed.
There's also a secret grate behind a painting near the elevator that leads to a gassed room (Which you can clear at the valve) that has lockers with another eBook and Biocell, as well as level 3 locked safe (5555) containing an additional Praxis Kit and Square Enix Triangle Code.
On the way out of the sewers, you'll find a dead body you might have seen on the way to the bookshop - the one with a 10mm Pistol and a Pocket Secretary that holds the code to Koller's delivery entrance.
